The Eclipse

Heroes: Mythology and Symbols - All About Heroes
The Eclipse as painted by Isaac Mendez

Episodes in which it appears:
Genesis (and all subsequent episodes) opening credits. In the episode proper, Prof. Mohinder Suresh tells Peter Petrelli that it is a "global event."
Volume two sneak peek When Hiro Nakamura ends up in the past with Takeshi Kensei, the eclipse happens.

What does it mean?
In times past, an eclipse was seen as a sign or omen of change, whether for good or ill. From the very beginning of Heroes we are shown people in a profound state of change, from being ordinary to being extraordinary. Though the show is mainly set in the U.S. at the moment, Hiro Nakamura, who comes from Japan, is an example of how global these events will be in the coming second season. (An excellent Eclipse Power Point presentation about eclipses, including mythology, history and how the moon and sun work together can be found here.)

In an interview (HERE) writer Tim Kring notes that the eclipse will likely have important ramifications explored in the second season.

The Helix

Heroes: Symbols - All About Heroes
Heroes: Mythology and Symbols - All About Heroes
Heroes: Mythology and Symbols - All About Heroes

Episodes in which it appears:
Collision: It appeared when Jessica entertained Nathan. It is on her right shoulder as a tattoo.

It has had dozens of other appearances including:
Takezo Kensei's sword (1.12: Godsend) {see, What does it mean?, below}, as a pendant on the Haitian (1.03 One Giant Leap and subsequent), and as a pattern in Chandra Suresh's tracking program
(1.09: Seven Minutes to Midnight) and the cover of his book Activating Evolution. The symbol also showed up in a number of Isaac Mendez's paintings (various episodes). In "Landslide", it appears in the telephone ad for the the sword repair shop. On the bottom of Clair Bennet's Geometry book (1.02 (i think)). The helix is formed by noodles in the swiming pool at the crime scene where Matt Parkman is investigating (1.01: Genesis).
What does it mean?
The helix is a combination of two Japanese symbols that, when put together like this, mean "Godsend."

Another theory is that the symbol represents a strand of RNA.

Peter's Scar

Heroes: Symbols - All About Heroes

Episodes in which it appears:
First in 1.05 "Hiros," where Future Hiro mentions that he forgot how Peter looked without his scar. Also in the episode 1.20 "Five Years Gone", set five years after the bomb.

What does it mean?
It is a way for Peter to remind himself everyday of what he did in New York. He is apparently unable to heal in that timeline because he never met Claire.

The Marks

Heroes: Symbols - All About Heroes
Heroes: Mythology and Symbols - All About Heroes

Episodes in which it appears:
Characters on which it has been seen: Isaac Mendez, Claude, Hana Gitelman, Ted Sprague, Matt Parkman.

What does it mean?
This mark, seen as two small parallel hash marks, is a sign that the individual has at some point been taken into custody by The Company. The mark is left as a result of the injection of a radioactive isotope into the neck or shoulder of the individual, which is used to track the individual's movements and geographical location. This method is no longer being used due to the development of the "Walker System" which uses Molly Walker, a young girl who can detect individuals with powers simply by thinking about them.

The Company

Primatech Paper - Cover for the Company

Episodes in which it appears:

What is it?
The Company is a far-reaching organization, not represented by any initials, but with a coherent structure and goal, which has influence or is integral to the stories of many of the characters in the "Heroes" universe. It is presumed that Linderman is the leader of The Company, and that one of his right-hand men is Thompson. Other known current or former members of The Company include Mr. Bennet, The Haitian, Claude Raines, Candice Wilmer, Mr. Nakamura and Matt Parkman. It is also presumed by some fans and avid-watchers that Angela Petrelli, mother of Peter and Nathan, is, or was at one time, a member of The Company.

The Company's goals and ambitions are gradually being revealed over the course of Season One (or "Book One" if you will). What is clear is that over at least the last 30 or so years, the organization has been taking individuals with superpowers into custody, studying them, injecting them with a radioactive isotope, and releasing them or bringing them into the fold (depending on the strengths their powers present). Their purpose for doing so is not entirely clear, but the members of The Company have presented their goals as being for the good of mankind, and seem to be, in some regards, nobly-intentioned.

Linderman, a mobster and Vegas casino-owner, has used his influence to build The Company in the hopes of uniting the world in hope. It has been revealed recently, however, that The Company wishes for the explosion in New York City to happen (see the Episode ".07%") and therefore it seems they will take large risks and permit great sacrifice for the greater goals of the organization to be achieved.

The Sword
Takezo Kensei's sword

Episode in which it appears:

We first see future Hiro Nakamura with a sword at the end of Collision and the beginning of Hiros when he stops the subway train to give Peter Petrelli his message. It next appears as a replica of Takezo Kensei's sword loaned to the Natural History Museum of New York by Mr. Linderman in Godsend.

Significance:

Present day Hiro Nakamura becomes convinced the sword will help return his powers (which suffered after the death of Charlaine Andrews in Seven Minutes to Midnight & Six Months Ago). KOOL RIGHT?

i the helix is there because the kensei had the sign of a helix on his sword and maybe the kensei was the first person with abilities so the helix is just the sign of abilities.

I think the Helix is an example of the DNA of the Heroes. Its where there DNA differentiates from "normal" people.
